[Question] If RTCK is stopped when MPU core clock supplying is stopped, can I continuously debug the program after restarting the clock supplying? [Answer]
Yes, you can.

Communication by JTAG is not available while RTCK is stopped. However ICE does not stop by this cause. You can continue the debugging after starting RTCK again.
However, the debug circuit in MPU has to be restored the status right before the stopping when restarting RTCK.
